You need to remove some sites from the default whitelist (e.g Google Syndication)
If you visit any site regularly, whitelist it. Otherwise, temporary allow if it doesn't seem to work properly.
It blocks Flash by default as well... if you don't scripts to run but want Flash to run... just click on the movie and OK the prompt and the Flash movie will play.
By the way, Java and JavaScript are too different things.
For Java applets to run, Java Runtime Environment needs to be installed. JavaScript is supported on most browsers and it runs automatically by default on browswers which support it.
